Yuor wistle is louder bc you now have more air making it to the end of the truck.The noise should be no big deal. I had the same problem on my 98 fronty. All it was in my case(and probably yours too) is a tiny crack in the weld on the muffler.

Heres how you find it: Take a small piece of hose, cheap rubber break line will do(6"-12"). Crank your truck up, crawl under it, put one end of the line in your ear and run the other end around the welds( be careful not to burn the crap out of your hand or arm). If there is an exaust leak you will  hear the air coming through the line(real destinctive) If you have a leak you should be able to find it this way. Good luck!
