I think you need to find out whether it was farmed out by the dealership to a company that did it before the truck was actually sold or whether the previous owner did it after purchase. Mine was done after I purchased the truck, so no recourse there. If it was done by the dealership you might have some recourse with them. Otherwise, you'll have to speak to whatever aftermarket company put it in. Mine was done by Bulldog Liners, and it has a lifetime non-transferrable warranty for the original purchaser.
There are two types of spray-in liners... low pressure and high pressure. Low pressure is very inexpensive but doesn't have the durability of high pressure. Many auto parts stores sell the low pressure, in the form of spray bombs, so that you can do it yourself. There's even some type of "roll-on" box liner available, so I was told, but you get what you pay for. High pressure is usually heated as well and is for whatever reason more durable especially when the prep (sanding/scuffing) is done correctly. High pressure also has a nicer appearance with a fine pebble texture and glossier look, and not the "stucco"-like flat trowelled-on appearance.
You may want to have a look inside the box of the truck to see if they affixed a little label underneath the lip of the box (they did that with mine) which shows the name of the liner company. If it's not there, then I'd suspect a less expensive product has been used in your product. That means you should be able to touch up that little spot with a small brush and dab some onto the spot.
Contrary to popular opinion, spray in boxliners can still be damaged. If you're doing anything where you drop cargo (like gravel or firewood), get yourself a piece of plywood and put it down on the floor of the box. You can stand it up in the garage when not in use, and it'll save you from dents which can chip the liner if it hits it the right way. I spent the big bucks on my "better quality" box liner, only to put a dent in one of the wheelwells with a quad wheel at the wrong angle. But the boxliner itself didn't crack or peel...
