Without a FSM, I wouldn't be able to help you too much. But here's a good suggestion.
DISCONNECT THE BATTERY FIRST. AND MAKE SURE YOU GROUND YOUR BODY. If you pull the wrong harness, and have a static charge hit the ECU... it's pretty much fried.
Disconnect each harness from the boxes, check for corrosion or a loose connection. If everything is good, reconnect and go onto the next one. Note: when you pull the harness off, there should be a dielectic gel (looks like petroleum Jelly). That's normal, and actually protects the connection.
